However, Hartlepool secured an immediate return to League One as runners-up with Nelson earning a place in the PFA Team of the Year for his performances.

[10] On 27 April 2001, Nelson quickly made an impact on his Bury debut when he "struck a sweet half volley into the top corner", in a 1–1 draw against Wycombe Wanderers.

On 1 June 2017, he signed a new deal at the end of the season and extended his contract into a third year in summer 2017, as well as, taking up a role as the club's under-23 team coach.
