Founded in early 2024, PT Athletic FC made club debut into Malaysian Football League by joining the second-tier league MBSB Bank Championship in 2024–25.

"The decision to rebrand this club is part of our ongoing efforts to further strengthen the relationship between the communities in the Federal Territory of Putrajaya and its surroundings and in line with the vision and values that we want to bring the name of Putrajaya in the local and international football arena," wrote a statement by the management of the club.

[11][12] In 2024, the club competed in the Malaysia Cup for the first time in their history.

They faced Malaysia Super League club Sabah but ultimately fell to a 7-0 aggregate defeat.
