The 1999 Alcorn State Braves football team represented Alcorn State University as a member of the Southwestern Athletic Conference (SWAC) during the 1999 NCAA Division I-AA football season.
Led by second-year head coach Johnny Thomas, the Braves compiled an overall record of 3–7, with a conference record of 1–3, and finished tied for third in the SWAC East Division.
