The 2006 Alcorn State Braves football team represented Alcorn State University as a member of the Southwestern Athletic Conference (SWAC) during the 2006 NCAA Division I FCS football season.
Led by ninth-year head coach Johnny Thomas, the Braves compiled an overall record of 6–5, with a conference record of 5–4, and finished tied for second in the SWAC East Division.
