The 2006 Missouri State Bears football team represented Missouri State University as a member of the Gateway Football Conference (GFC) during the 2006 NCAA Division I FCS football season.
Led by first-year head coach Terry Allen, the Bears compiled an overall record of 2–9, with a mark of 1–6 in conference play, and finished tied for seventh in the GFC.
